Wahid Faghir (69) put the Danes ahead, but Lukas Nmecha, two minutes from time, tied the game and forced extra time.
Jonathan Burkardt (102) guaranteed the comeback for the German team. But Victor Nelsson (108) guaranteed the tie and the game was decided on penalties, where the German U21s won 6-5.
Germany will face the Netherlands, after having defeated France (2-1), in a game of the semi-finals of the European Under-21.
